I just bought my ssl cert from namecheap. I was told that i need to upload a text file to my root folder for DCV verification. So is the correct folder will be /home/myusername ?

you do put it in any folder and email PythonAnywhere admins with the folder path to get them to set up the ssl cert for you
I started getting this error at the dashboard when I refresh my app yesterday after I did a set up for SSL on Cloudflare.
There is a problem with your domain name configuration. Take a look at the DNS setup section below for details. Be aware that DNS changes can take some time to propagate across the internet. The exact time they take will depend on your domain configuration, but it could be as long as a day.

Do you mean the error on the "Web" tab on PythonAnywhere? You can ignore it, if so. It's an unfortunate side-effect of the way Cloudflare handle CNAMEs, but it shouldn't cause any real problems.
