So this morning I logged into my PA account, and I noticed that the CPU allowance was maxed out - the thing is I haven't actually been running anything, nor did I have any open consoles. I did have an IPython notebook file in my area so I deleted it, but even since deleting that it still seems to be increasing. Any ideas?

Looks like notebook kernels keep running indefinitely in the background -- you can find them listed on the consoles page, in the "fetch process list" button.

Did it really max out a 3,000 second CPU quota? We had assumed they wouldn't use much, just ticking over... Will do some experiments.
